You can still compost the poop!!  And at the same time, your hen house will never, ever be smelly, and you'll never see a fly. 
Do you plan to use this as your permanent coop for your chickens??
Congratulations!!  I'm sure the others will be with their sibling soon.  I think you are doing just fine.  It's probably a good idea to separate her/him till the others hatch.     Blessings!! Kelly
If you're afraid of getting pecked, put some gloves and long sleeves on, and then just pull her out.
