With a brooder with a coated plywood bottom, do my ducks have to have pine bedding as well or would the bare bottom be okay for a bit so long as it is kept clean?

I would not personally advise a bare bottom. It would be extremely hard to keep clean and might be too hard on the duckling's feet.
However, you do have other bedding choices if you would prefer not to use pine bedding.
