Cement floor Coop and STINK!

Looks like you have the eaves blocked off, I would unblock them all and cover the openings from the outside with hardware cloth,
two bends to attach it to the wall, bottoms of rafters and back of fascia.
Take a look at My Coop page to see how I did mine with a very similar eave structure.

I'm thinking that the problem might be coming from the pine wood pellets. Don't they just turn to sawdust when they get wet? If they've formed a wet, compact layer below the leaves then they might be a source of anaerobic composting which stinks.
Agrees....get in there with a flat shovel and stir things up to see if you have a moisture problem.
Pine shavings are less likely to pack when damp....dry leaves don't absorb much.
 
You might also try adding some healthy soil from some nearby woods to introduce microbes.
Yes, I could do that. I have nearby woods right outside my coop door!
