What is the temperature?  If you have the light too hot or close to them then it would cause heavy breathing.

How can I think outside of the box when they won't let me out?

You have some good advice - just increase the distance between the light / heat source and the chicks. As long as they do not begin to huddle together under the light / heat source then they are fine. I'm thinking that what you are seeing is the chicks opening their beaks to try and cool down, rather than struggling to breathe.
