Moving babies in with big guys...coop maintenance?

We're moving the ducklings out with the big ducks in the next week or two. They will be 6 weeks and night Temps should be in the low 50s, and they'll have a heat lamp. I am planning to use a portable dog crate/fence to cordon them off in the big coop, and to let them in the predator proof run during the day while the big guys are out foraging. Is there anything I need to look out for? Should I clean it all up since they are 2 different flocks, essentially? I'm a germaphobe, and the thought of the cute (stinky) babies going out into the used coop and pen makes me worry if there's something I should do/germs/diseases?

Have you been taking them outside at all? Getting them use to the out doors and the dirt etc is going along way in getting the acclimated to their new area. If the run is covered in poop you might want to clean it up and put down new material if you use any. If these 2 flocks are going to eventually be living together I wouldn't worry. But i would be getting them outside as much as possible. I actually bring the outside inside when mine are still tiny by getting a shovel full of dirt and weeds for them to root around in. They love this.

They have been outside, usually in the grass, most of the day for the past couple weeks. Because they stink. I always forget that part! It has fortunately been super warm here the pastcouple weeks. the run is not messy, big ducks are usually in the coop or totally out. I will put down a new bag of Koop clean!

Sounds like it should be fine then.  Let us know how the big ones take to the younger.  At 6 weeks they are probably just about or are same size as adults.
