Why would a hen attack her own chicks?

Well my broody is still being a good momma once in a while she whacks one of the babies but I think it is a disipline thing I would do it again...My brood is in the house in a large dog kennel...and will be here till the end of march at least...cleaning up a couple times a day is a pain but worth being able to watch how she is teaching them what they need to know...

I had one hen that sat on 25 eggs, hatched one,and after a day,she stopped caring for it.The chick followed her but she ran away from it.It was like she was afraid of the little yellow fluffball that followed her.

I neve had a hen go broody more than once.I wish another would decide to go broody. My game hens were great mothers.

I need advice on what to do about a momma hen who has started pecking and chasing away one of her 2 three week old chicks. Until today she has been great with her chicks. One is a brown and yellow female and the other is a black male. I keep finding the black chick either across the coop from mom and peeping or silently hiding. If I go near the black chick, instead of protecting him from me and calling him to her, she chases him and pecks him and he runs away from her. This seems to have started literally over night. I took the black chick away for now but I don't know what to do.
Do I hand raise him alone? Do I take both chicks away and raise them together? Do I isolate the black chick but keep in coop? Do I get another black chick at feed store so separated chick has a buddy to grow up with?
I'm new at the hen raised chick thing.
