Rooster Issues!

I am new at keeping chickens, I started 2 years ago with 9 pullets I got at the feed store, then I wanted to have some ameraucanas so I had to get them from a breeder, I got 20 chicks and 11 of them turned out to be roosters. I kept 2 with the idea of making them part of my flock. Unfortunately I was not lucky with them, My alpha cockerel (they are now 11 months old) was not a gentleman, and was pulling lots of feather from the pullets .He had a favorite (lowest in the pecking order and smallest of all, I guess she was an easy catch) her back was bare. The 2 cockerels kept on fighting, the alpha had to work real hard to keep his place because the other cockerel wanted to mate too. Things got worse when the alpha started flogging me, so I had to fight him every time he did that. My vet suggested to have them chemically castrated with suprelorin implants and since I do not plan to breed them, I went ahead with the suggestion. I was also told that it doesn't work all the time, so to keep with my bad luck, the implants did not work.
Now I have my 2 lovely boys in a separate pen (just the 2 of them) my hens and pullets are happy, the chicken yard is peaceful (with the occasional fight). I know that my cockerels are young and they have to live and learn, however things were getting pretty tough and day after day the fights were getting to me. I did not want to add any more stress to the flock.
I feel very guilty about separating them and don't letting them be roosters but I did not know what else to do so if your rooster is not getting any better, you might have to separate him.
