Just about finished with my coop. I am putting up the run. Should I leave it as grass and if not what material should I use?

Personal opinion only: I would leave the grass, but depending on how many chickens you have, and what size your run is, the grass will soon be gone. Then you have to decide if you will leave it bare dirt or add wood chips, or other product. Many people on BYC use sand, I don't. It all depends on what you want and your particular situation.
 
I got my first chicks yesterday. Obviously they won't be in a run for awhile but when they are I'm considering using one side of my backyard that runs along the house. It is basically grass, weeds, leaves, dirt and med to large river rocks. Is that going to be OK as their run? I also plan to let them roam the backyard at times when I'm out there. This is my first go with chickens and so looking forward to the experience. I got one red pullet and one yellowish pullet.

That should be fine. If you plan on leaving them unattended, make sure they have some sort of protection from dogs, and other predators.
