I have two up coming Buff Silkies - both great quality. One, however, has light sut undertones on his tail and wings tips. The other has black smut in his tail and is overall a more red colour.

Question is: what would be the better choice to start using to breed? Light smut or dark smut?

Also, one has twisted toes - I assume that doesn't affect breeding at all?

It depends on what you are breeding for, and what colour your hens are, if they are light then the darker one would be best, to dark and the lighter one. Twisted toes isn't usually genetic, its mostly an incubator fault and is quite common, those with twisted toes can do normal chicken things like other birds and ive never seen it affect breeding ( last seasons roo has twisted toes)
