No they arent free, they are in an inclosed area (huge cage i built). You can see more pictures on my pinterest if you want!.. I now have chickens in the same set up :)

OMG I feel you, I love hatching eggs but the smell.. argh.. I don't have a spare bathroom so my apartment usually starts smelling like a farm. Sounds like a good set up for your baby quails! I strongly believe that a ground pen is the way to go :)
I clean the sand everyday with a cat litter scoop. It takes a couple minutes, the sand is always clean and there is practically no smell (i do sparkle a little DE in there) ! They are currently on straw and pine shaving for the winter and i can't wait to use sand again. I will use brand new sand...
