We use diluted bleach with our incubators between each hatch. Just make sure you rinse very well and you will be fine. We've never had any trouble with any of our hatches from this and lately we have been having to bleach our "lockdown" incubator at least once a week for our staggered hatches.
So sorry to hear about your poor baby chick. Your other chicks are very lucky to have someone taking care of them that cares so much. Good luck with the rest of your birds.

We definitely have! We have 4 incubators now that we have going all the time. One is used for our lock down bator. I told my husband I think we need to get a sportsman next spring. I am running out of room and have eggs "waiting for their turn" to go in. I've even been shipping fertile...

We're expecting ours this week. We ordered Blue Laced Red Wyandottes, White Laced Red Cornish, Barred Rock, & Road Island Red From Murray McMurray. Sixty chicks all together.
We sell baby chicks here at our farm and at swap meets. We sell them from 1-3 dollars a piece for day olds depending on breed but they are all purebred whatever breed they are.
since the hens stay fertile for a while I would think that by the time his fertility issue (if any) is resolved you won't have had an issue with his fertility being a little lower anyway.
I would put her in with the others at night to minimize the stress. There will be a pecking order issue but as long as you keep an eye on her she should be fine. Also keeping her separate for a little bit might be a good idea till you are sure she is healthy and wont get your other chickens sick.
What about trying one of those eye mask things (can't for the life of me think of the name of them at the moment) that they put on chickens to keep them from pecking.
We love our EE's. My daughter even has them handled so much that you can hold them on their backs like babies. Even her EE rooster, she carries around all over the place. They are very friendly and will lay all year.
