Everything goes through changes. I have a Scaredy hen, whom I'm working with currently. Her feathers are horrible since a few certain boys won't leave her alone. We're slowly making some progress though. She's at the bottom of the pecking order.

The rooster is seeking her out, because she's fearful, & considers her vulnerable. Only way I have gotten Scaredy birds to toughen up, is by throwing treats into the run, making them have no choice to mingle, & get along.

Could be a Pecking or dynamic change, & the hen is lower on the pecking order now resulting in the fearful behavior.
Hens will take over when the rooster is gone, & may create a different pecking order to change leadership over time.
