Chicks dying in run

I recently moved some chicks from grow out area to new coop/run that was not in use. I re-cleaned, mixing in some lime with wood chips in the run and put new hemp with pdz in coop. My morning visit to the area found three dead chicks with no apparent damage and then later one chick was lethargic and then just kinda closed her eyes while I was holding her and died. What have I done? Any thoughts? It may be late, but I ordered probiotics, electrolytes and medicated feed from TSC for pickup this evening.
 
How old were the chicks? How large is the coop and how many chicks are still alive? Do they seem to be thriving?
First, thanks for your interest and response! Six weeks old and the actual coop is 6x10 while the attached run is 8x40. I’m afraid to say that they are thriving as I’ve had losses but I’m using the same setup I’ve had for 8 years. There are 45 chicks in this enclosure and they will be divided into thirds headed to different coops as cockerels become more evident, around the 5 month mark.

Well, sounds like you have all the bases covered with the coop. I wish I had some answers, but nothing jumps out at me. If any of the remaining chicks have any symptoms of illness, that might help narrow things down a bit. I hope your remaining chicks stay healthy!
 
What type wood chips? Brand of lime you used? Was the lime pellets or powder?
I would think it's something environmental, considering how fast it came on, after their move.
You said this was a previously used area? Was there a problem with the flock that was housed there prior to this?
Can you post pictures of the coop and run area, as it is now?
 
Wood chips are from a tree service and I use them in all the chicken areas and walkways.
