Coop leaking, advice please

Just finished our coop last week. Well it rained last night and we have a wet coop. All seams and nail holes were caulked, when dry, primed and painted. It is leaking at the nail holes and seam between the plywood.

So does anyone have suggestions how to water proof these spots? We do not want to shingle it. I was looking online at Lowes for waterproofing paint and not having much luck.

Use some silicon glue it is cheap and and it will not destroy the the look of it (i like it very good job)
Just one tube will be sufficient

Recaulk all the seams and nail heads with Silicone caulking or cover it with a tarp.

Going to have to recaulk, this Is something you Prob will have to do as reg maint, the son will cause the caulk to dry and shrink your best bet would be to shingle it, or roll roof it.
