Dead Chick in Lockdown

We incubated 40 eggs with a large 42 incubator for the first time. Usually use a 12 egg Kebonnixs. Last night about 6 pm (day20) the eggs started hatching. Long story short, we have one dead chick in an open shell in there with I think about 27 live hatched chicks. We were advised in the beginning not to open at all during lockdown. But shouldn't we quickly remove the dead chick to prevent bad bacteria? It doesn't look like any more are pipped or zipped. It has been 27 hours since the first hatched egg. Please advise.
 
I would probably make sure the brooder is ready, then remove the dead chick and all the hatched ones as well.

To save time and avoid chicks jumping where they should not be, sit a box beside the incubator and move them all into it (live chicks, dead chick, empty shells.) Then close the incubator and move the live chicks into the brooder, followed by disposing of the dead chick and empty shells.
