I have 4 hens and rooster ( that was supposed to be a hen but oh well). So I have some fertile eggs that one of my hens is sitting on and I thought for the fun of it I let her hatch a couple. There is talk we may have to get rid of the rooster ( I live in an urban area and although I'm allowed to have chickens, not everyone likes crowing roosters). But if we don't get rid of him and some of the eggs hatch, will I have to worry about inbreeding later down the road? Meaning the dad to the daughter or son to the mother?

No a lot of breeders do that. Right now I have related birds in the breeding pens together. The only one you will want to watch out for is sister to brother. It can be done just I've read you will have to do a decent amount of culling.
