my silkie has been sitting on 3 eggs since friday, she got off of nest today, ( to eat ) and i noticed the eggs have poop on them, would it be ok to clean them with papertowel and warm water?

Honestly i would leave them alone, unless its gobs and gobs of poop. Mother nature would never have hatched any chicks if a little poop kept them from hatching.

Others might have other opinions.

Also, make sure her nest is clean. That helps.
 
if there is like ALOT of poo, try and see if you can catch her off the nest (don't remover her) see if you can gently brush them off with a dry towel/rag or something. don't use anything damp, it may push bacteria into the egg and soil the embryo. but if it doesn't seem like alot, just let them be. nature will take care of it
