How do I apply this? right on the eye, which in this case is shut?

You can. If it's shut because of dried drainage, though, I'd use saline to try to remove it first, so the medicine can get to they eyeball better. If there is no drainage, I'd just put a little where the eyelids meet; some should find its way in.
