On the flip side of this issue: I wonder if the long term effects of culling affected poultry wholesale like this has other, unintended effects? Such as less robust and more disease prone birds in future generations.

Problem is it affects humans and horses and other creatures as well. Its Vector is Mosquitos.... in 2000 it spread through twelve states.... Oh mann I just read deeper. It was brought into the country by humans who were infected. Its an encepheletic disease that happens to also infect livestock.
