Yes, awning style flaps over windows do stop rain from getting in and still let you leave the windows open, and I've found that if the vents are up high under the eaves, the rain doesn't come in there, either. We did get some really hard, blowing rainstorms last summer and the sand inside my coop stayed completely dry.
I really, really, really wish I'd roofed the attached run when I first built it, though.
