    If you don't have enough room to lock them up now, it won't be any better when the weather keeps them in there....might need to add some sheltered space somehow.

    Usually poop in the nest means they are sleeping in the nest. Do they have a comfortable roost to sleep on that is higher than the nests? Put fake eggs/golf balls in a few of the nests, this will induce them to lay in the nests. Keep them confined to coop and run for a week or so to habituate...
