I wonder if it would work to put them on the roost every night before the door closes as sort of a training exercise?
And block the door exit from the inside?

I sure hope you can train them! That boxed in opening is a great idea to keep rain out. I wonder if they like it so much, they want to hang out there, near the fading light? Do you have a window or two in your coop to add some natural light, to encourage them to go in?
Does the built in sensor get full light exposure? I'll mention again that adding the external sensor on the bright side of the coop has made a world of difference on when the door opens and closes (closing being more important, of course). It now closes when it is nearly dark, so the chickens...

Have you considered adding the external light sensor and running it to a location with a bit more light? (not sure of your set up).
