I have a silver lakenvelder hen who only in the mornings just sits in the nesting box and won't get out. She lets me take the eggs from under her but won't get out. She is not mean or anything and later in the day she runs around in the yard. What does this mean?

Yeah, its a process. If you do want to set eggs under her, then remove eggs on a daily basis and then set them once she has been all night in the nest for 2-3 nights (and days). If you don't want to hatch chicks, then breaking her broodiness once she has stopped laying is a good way forward IMO (search "broody buster").
