Remove all the bedding. Then, dust the corners, edges, and cracks with poultry dust or Sevin. You an also spray it using a spray like Poultry Protector. Pay special attention to the roost area and nest boxes. Replace with clean, mite-free bedding. Make sure that you have also treated the birds, so that they don't re-introduce mites into the henhouse. You may need to repeat this process.
 
You can use Poultry Protector as Wyandottes has suggested. You can get that at many feed stores and even walmart. You can also use any permethrin spray. Usually in the parrot isle of pet stores you can find some mite spray. Sevin dust that you get in the garden section works well too. What ever you use, you need to get down to the skin of the birds. You can't just powder or spray the top feathers. So blow them back or gently lay them back and spray or powder. Especially under the wings, around the vent and behind the neck where the birds have a hard time reaching. Repeat this on the birds every 5 days for a couple weeks. Same with the coop. Repeat the clean out and spraying at least once a week. Make sure to get the roost bar and under neath the bar really well. Mites love to hide in the cracks of the bar especially underneath.
 
As a total newb i've been reading about mites, I have an allergy to mites and use ground sage on my mattress to control them.

In medieval times they use sage, along with others, as a strewing herb on the floors.

What about adding ground sage to the shaving in the coop to control mites and other insects.

The sage will smell great but I'd love to see research data on sage as mite repellant! My mattress in enclosed in a mite proof bag, and my chicken coop has permethrin or carbaryl on the floor under the bedding. I have used permethrin on my birds; it's the only approved product for chickens in the US. BUT managed to get really ill myself, not using a safe face mask while powdering the birds. Never again! I now use Ivermectin on the birds instead. Mary
 
When I found out I had the allergy I was told to get Dust Mite Allergy Mattress and Pillow Covers. I got the pillow cover but couldn't afford the mattress cover and as a gardener with a good collection of herbs, I remembered the uses of sage and have used it effectively since.

I guess my question is, do chickens have an allergy to it or will it harm them if I use it as a strewing herb in the coop?

Might pre favor the meat birds.
