My Muscovy just started laying eggs! She’s my first female duck I’ve always kept males that are pekins so this is an entirely new experience. I h know muscovys will continue to lay and then sit on the eggs to hatch them. I don’t plan on hatching any babies and anyways I’m pretty sure they aren’t fertilized because her mate is disabled and can’t mount her. If I take them, will this mess her up?

You can take the eggs, but placing some egg-shaped objects (round stones, golf balls, fake eggs) in the nests might help encourage her to keep laying there. To be honest, I only know if this working for chickens, so ducks might be different.
