How to prepare coop with gravel floor?

I put my ducks in a 12x12 horse stall with a gravel floor because of the low temperatures. I lined it with straw and they are doing well. It's available, so we're thinking about making this the "winter coop" but we have concerns about managing the cleaning and more:

The gravel is about three feet deep. Should I cover it with something that's easier to clean before adding bedding (they have vinyl under the bedding in their raised outdoor coop) or is having the drainage better?

If I don't put something under it, I'm not sure how we'd manage the cleaning. We generally use dry grass clippings and wood shavings from the lathe/planer for bedding because we have it. I'm concerned that combination may not work out for the deep litter method and there'd be a risk of respiratory problems. It's big enough that spot cleaning would probably do well for a while, but I don't want to allow any mold or mildew to build up.

What would you do?
