Ammonia build up is far more unhealthy to the birds then cold temps... If your nose detects the ammonia it's at a level that will start to cause respiratory irritation in the birds and could lead to other health issues...
A properly managed and ventilated coop should not stink to anywhere near a degree that causes irritation or a desire to yak...
