Anybody have any ideas what is doing this? Half my flock has this on their heads. Rooster the only one that acts "sick".

I would have to agree that it looks like fowl pox, a virus spread by mosquitoes that will last 3-5 weeks in most cases. There is no treatment other than seeing that the chickens eat and drink enough, not to lose weight. Iodine can be used to help dry out the scabs, and if any scabs are near the eyes, plain Neosporin ointment or Terramycin eye ointment can be used in the eyes. Dry pox is usually not that serious, but wet or diphtheric pox can be very serious if you notice any yeloow patches inside the throat. Here is another good link with 16 pictures of pox: http://partnersah.vet.cornell.edu/avian-atlas/#/disease/Avian_Pox
