Hatching in process - a question

I tried to separate the sitting hen from the hen-house where others lay eggs, but the hen refused to be relocated. I built a small run area and little house for her but she would not sit and continually got out and abandoned the eggs in the little house, going into the main house and sitting on fresh eggs.

I finally allowed her to sit there but checked daily to remove new eggs. Now that they are hatching, should I try to separate them them into the area originally built for them or allow the little ones to be in with the larger 13 birds? The house is also about 2.5 feet off the ground which might be a problem for the baby birds.

Please give me suggestions quickly as I will need to take actions quickly if they need to be separated.

Mama hens will protect their babies from other hens. But I would move her just in case, better safe than sorry!
