The FDA and the mfg say to treat for 5 days at the treatment level, then 7-14 days at the preventative level, but they also say to consult with a vet if you don't see improvement after 3 days. If after 10 days I was still seeing iffy poops, I think I'd probably consider changing to a sulfa drug or Baycox, but I'd also rule out worms if they had been on the dirt.

Giving some vitamins and a small amount of plain yogurt or probiotics in their diet can help them replace their beneficial gut bacteria along with lost vitamins. They also could be shedding intestinal lining since they obviously have had sick guts. Are they looking more lively, alert, and active?

I'll ask the vet when I take the sample in what he recommends. When I saw the poop with a slight tinge of red I did wonder about intestinal lining as well. Yes, they all look lively. I have been putting probiotics in their food the last few days. The ones I lost were the youngest of my 2015 hatch.
My flock consists of a husband, daughter, son, a tortoise, two cats, 21 ducks and 40 chickens.

I gotta say that the only time I see intestinal lining in my birds is when they have worms, coccidiosis or an infection, so in my flock, it's never normal. Not saying it can't be normal, just that it's not normal here.
