So do you think with one of those panels I should open the door to their little run during the day also? Even if its in the 20s or 30s? Or would that chill the coop too much? They'll know to go back in and stand by the heater if they get cold? (That sounds like a silly question!))

Someone correct me if I'm wrong - but I don't think you want to give fenbendazole if she is molting. At least not if you aren't sure of a worm problem. I believe it interferes with feather regrowth. Best of luck with her!
You might try worming. I had one hen that was always dirty and I noticed it cleared up after I wormed them all. I also treated for mites, but I think it was the worms that caused the dirty bottom.

Do you have any trees nearby? Bears, and so I imagine bobcats too, can climb nearby trees and jump down into the run. That could be an issue.
