You only need to start over if it gets fuzzy or changes color -- that means it's being colonized by bad bacteria, not good.

You're doing the right thing. Keep putting them to bed at night. Let them bed down and calm down, like they're doing, then put them where they're supposed to be. They'll get it -- eventually. You just have to make them realize that it's their routine.

A tip on pine pellets: By woodstove pellets instead. Same exact thing, but the cost is ~$5 for a 40-lb bag at Tractor Supply or Ace. (I discovered this when looking into alternatives for Feline Pine cat litter. Same thing, marketed differently = fraction of the cost.)
I haven't had to lock mine in for days, but I have had success by putting them to bed every night, locking them in, and then letting them out in the morning. After a few days (3, 4, 5?) they'll know to go in there on their own. It's just a matter of forming a routine for them.
I love the idea of using the feed sacks. It's a renewable resource, they'd otherwise go into the trash, and it makes the poop hammock disposable, so I don't have to bother cleaning it!
Can you make a larger lid so that there's a bigger overhang? You could then tack a 1"x1" strip on the underside of the lid on the sides and front to direct the water away from the joint between the walls and lid.

My mother-in-law fed her 200+ Omega 3 supplements at one point, but the eggs started tasting horribly fish. I don't give mine the supplement, but if I did I'd check first to make sure that they're not fish- or kelp-based.
I've had great success by supplementing their feed a dish of boiled eggs, cottage cheese, and mashed up tofu. They love it, and it's very high in protein. Really helps kickstart the regrowth of the feathers.
