Try sand, you can scoop poop and with no poop there won't be anything to attract the flies. If swapping the run medium is not an option. You could also try pressure washing the run and sprinkling with agricultural lime or DE.

Wing sexing is something that can only be done in the very first few days (like day 1-3 max) by the time they fledged you can't do it anymore, and not all breeds can be wing sexed accurately.
