The black spots are might be dry blood.. from where the rooster pecked her comb. If she had dry pox I would suspect all the other chickens would have it also as its contagious. Also I have never know a bird to get attacked by another one because it had dry pox.

Are you sure the bullied hen is actually a hen and not another rooster? If they are young its hard to tell at first.
