Advice for integrating new mama

Hi all, I recently let my broody bantam Cochin hatch out some bantam polish. I currently have a silkie, a showgirl, and a polkie (May be a couple roosters in there, not sure if that effects anything) that are all about 12 weeks old. I have had them all separated, but every once in a while the mama still gets through and will pull feathers etc. the silkies and polkie are extremely submissive to her and will run and hide from her and/or any babies. babies are right around 6 weeks and they have been separated (where they can still see each other) for about 3 weeks. Is this a scenario that will just never work? Am I ok now to remove mama and just have the babies with the others? Any advice is appreciated.
 
Sounds like a strange scenario...and not real clear who is with whom.
3 Birds that are 12 weeks old?
Some 6 week old broody chicks?
And the 1 broody mama?
In 3 separate enclosures?
Any other birds?
Pics of coops/runs/birds might help.
