I have a large box of puppy pads I planned to use for my new chicks that are arriving in a few weeks.
I found a few mouse droppings in there along with a pad that was chewed. (I kept them in my detached garage. We have traps set but they get into EVERYTHING) They even chewed through a plastic bin and got into some winter clothing.

Are these still safe to use with baby chicks? Or should I play it safe and get new ones?

They get into everything. I've had them chew the insulation on under hood wiring on vehicles and riding mower.
They should be safe, just try to shake as much off the pads as possible. Chicks eat everything at their feet. It likely isn't dangerous but still.
Chicks are tough and in nature would encounter mouse droppings - and chickens aren't extinct!!!.
