Bacteria? *eggtopsy photos*

Tried to hatch my first batch of serama eggs. All of them seemed to be developing fine for the first 2 weeks.

After no pipping, chirping or movement I decided to candle them one last time. The eggs were emptier than they should have been and I feared the worst. They had these dark spots in that I was praying was not bacteria. Turns out it was.

I'm wondering what happen and how they got it. Maybe the hen tracked something back in the nest?
