I purchased a 20 egg incubator brinsea octagon second hand off a classified website. It seems to work. Fans are on and it is heating up but I have no idea how to calibrate the temperature on the machine?

I removed the thermometer to allow me to unscrew the lid and deep clean it. Is it part of the set up that decides the temperature or is their a separate internal thermometer?

Sounds like you have an ECO. I have an Advance, so a little different setup, but very similar. If the thermometer you used isn't connected to anything, I'm certain that is just for you to see the temperature. The incubator has it's own thermostat that turns the heater on and off. Turn it on and let it run for a few hours, then see what the thermometer is reading. Should be 99.5. I would highly recommend getting a second thermometer to double check. Brinsea calibration is pretty close from the factory, but I don't know how old your unit is. You can adjust the temperature up or down, if needed, and there are user manuals for every machine on Brinsea's website that can tell you exactly how to do that.
