I've had my incubator running for a few days and I've noticed that the temp will vary from 99.5 down to 99. Is this a cause for concern or is this normal?

No. That's great if that's all it flunctuates. Remember it's the average temp through the incubation that is important. The eggs aren't going to cool off/heat up as quick as the outside air which is what you are measuring. Minor flunctuations for short periods shouldn't affect the hatch. I take it you are using a forced air bator?
 
Thank you!! Yes, I'm using the Brinsea Octagon 20 Eco with the auto turner. Well, I will be using it when I collect enough eggs.

Thanks, I'm so nervous to try a first batch. It was much easier when I had a broody momma, lol. But I have a feeling once I start I'm going to become a hatchaholic!!

I think that goes without saying...lol My first incubation was just for the purpose of homeschooling. We were doing an oviparous animals study and my sister and her man raises chickens so she offered her bator and some eggs. I thought it'd be a great experience for my 6 year old. My sister would take any chickens and we'd have learned something. After only having one chicken, we, or at least I fell in love, (never thought of chickens as anything but a farm animal) and we decided to start raising our own. So we did a second hatch, which turned out great and I'm already trying to figure out how many will be hens we can keep so I can figure if an Easter hatch is going to be doable...lol
 
I wouldn't want the temp to go more than a degree above or below on the incubator but it is normal to see some small fluctuation.
 
To get the correct humidity level for the hatch, should both water channels be filled up?
