one of my quail is always sitting on at least 2 eggs when I go to get them. She is hunkered down. I can pet her and she will stay where she is, when she normally shies away from my touch.

The eggs are not fertile, as I do not have a male. But I wanted to know if there will be any subsequent problems if I do not let her brood. Will denying her lead to any issues?

If you kick her off, there is a chance this could discourage her from going broody again. However, when some of my quails have had no success, they've always tried again at least once.

You could try getting her some fertile eggs, like what @Pandaisy said. I tried this with a king quail who went broody on infertile eggs, but she knew they weren't hers and rejected the eggs. You can give it a try though.
