I have 5 guineas, 3 chocolate and 2 buff. The buff are one male and one female, and the chocolate are 2 males and 1 female. The ones that are paired up are both chocolate/buff, with an extra chocolate roo. Is there anyway that I can get the buff's mated together, and the chocolates mated together? Like if I penned them up by color for a while, would they stay that way?

Guineas do not pair off or mate for life like canadian geese or swans do.. They seem more like roosters and like them all!

If you are wanting pure color offspring yes I would pair them off yourself.
