Changing Coop

Hi all,
Over the last few years, I've had 4 chickens (2 sets of 2) and all of them have died of the same thing - not sure what it is, but thinking Coccidiossis... I decided that I didn't want to use the chicken coop I had been using thinking that it could be something in there causing the issues (had sometimes gotten mold in the muddy soil which I removed, but it led me to think of bigger issues).
So I brought a new chicken coop that you can move around for my new chickens and it's not lasting the course and just not what I am really wanting... plus my plan of fresh grass every week didn't go so well and my back yard is a muddy mess....

I was thinking of building a new chicken coop that I can move around with wheels, but was looking at my old chicken coop and wondering... if I remove all the soil in the run and put in fresh soil... and put on a roof, so the dirt doesn't stay muddy all winter (there isn't a lot of drainage) could this solve the issue possibly? (There is wire under the coop so only a bit of soil)

But I don't want to put my healthyish chickens back in now and then they all die of this mysterious illness again...
