chicken house and barn in same building?

Hi, I'd appreciate any thoughts on this: In building a coop for the hens and a barn for the horses, I think the buildings should be built as separate structures. My partner wants to build all into one structure for cost-effectiveness. Are there any potential problems in doing so? I figured a free standing coop could be more easily and thoroughly cleaned and disinfected without affecting the horses, despite that the 2 species would be separated by a wall and possibly a storage area/breezeway. Any input would be really appreciated.
 
I'm no master at this, but my mother had her chickens and horses and whatever else you can think of in the same barn. IT ALWAYS STUNK!!!!!!!

The only problem I see with this is the fly infestation that you would have for the horses. And being a horse owner myself I know that those flies can be terrible for the horses in many ways. You would also have to worry about different diseases that may occure.

My hubby wants to do the same thing when the barn is built, but personally I want the chickens seperate for many reasons. I don't mind the chickens being in the same area... but personally I want to build a seperate area for the chickens away from the horses. Just my preference and oppinion... I am sure there are others that have more experiance than I do.
