Chickens stressed out ?

This is our 4th day that it was rained and our chickens i think aren’t doing okay, the rain isn’t bad but when a thunderstorm comes the strong rain hits the roof and scares them because the roof for the run is tarp they are currently 2 monthes old and some chickens are 1 month but today when i was locking the coop for them they didn’t want to go into the coop, on hen was making some sound then another chicken did it, so how our coop works is there’s a run and it connects under the coop so if they want to eat without going to the run they would eat and drink there and under the coop the ladder to get into the coop is there. so today the two hens both making what sounds like distress sounds one chicken peeks her head in and then she slowly backs away and runs and when the other hen did it she did the same thing and a minute later all of our chickens were making the noise so i was confused and used the iphone flashlight to see if there was something living in there and there wasn’t, once the chickens saw me shine the flashlight in it they all ran under the coop and up the latter but what can be causing this behavior? and can this cause stress ?
 
The birds are young yet and I'm sure you've heard the story of chicken little and the sky is falling. Not sure how many chickens you have or the size of the coop, but if it's what I envision from your description, I would guess the coop is too crowded, too dark, and not adequately ventilated.

The coop is really big, big enough for every time i let them out they jump in the air, the coop is around 30 ft and the run is much more bigger
 
I would imagine a tarp flapping in the wind could really scare them?
the tarp is nailed in with the wood on the roof, however i’ve been noticed our chickens having to chase off chinkmunks and squirrels away from there food and i know what people are gonna tell me to put the feeder like 2 inches in the air i did that and the squirrels would climb around in there roof, can that stress
 
i will definitely do that tomorrow!! and here’s an update, the chickens had no problem going into there coop today it’s amazing
