It's been raining almost non-stop for the last two weeks.... So far, I've just been adding some hay to the coop and run every couple days so they can dry out when they go in the coop. But I've read that hay is not a good choice because it molds, and doesn't work for composting. So I bought some straw and pine shavings, and since it's supposed to start drying out tomorrow I'm going to clean the coop out and start from scratch.

Should I put both the straw and pine in? Or start with the straw and periodically throw in a layer of shavings? I also have access to free mulch, but I'm sure it's totally saturated right now....

Pine shavings will be more absorbent...but not compost as well as hay or straw.
What does your coop look like?
