Cockerel behavior

If both cockerels are the same breed (you mentioned breeding them), I would keep the one the adult hens chose, as they are the ones who have to live and get along with him.
So right now I have been crating them alternating them out with the flock on different days it seems to be working so far but the alpha the day he’s out with the chickens he wants to breed all of them he’s sex crazed but he’s extremely friendly I can go up to him and pick him up he never pecks at me or my daughter. He just does not want to share any of the females with the other Cockrel. He is a silverrudd blue. The other is a Swedish flower cockerel and he is scared of the alpha. He’s pretty friendly with me and my daughter but he’s a little scared every once in a while I don’t know if it’s because of the other Cockrel that made him that way. I thought about doing two breeding pens for each of my males as I have same breed pullets.

Two coops is the answer for the short term at least. If you can, make the second coop for the male who is running away large enough so that in the event that some hens prefer to roost with him they have thhe space.
Regarding trying to stop the aggresor from chasing the other away, I don't think anything will work if they free range so best to let them get on with it.

How is it working out with the two pens?
Just got the second one finished! The boys are doing great as long as they are separated.
