I've read that you keep the new flock confined to the coop for as long as 48 hours to orient to their new home, can I let them into the attached enclosed run also or keep them just in the coop?

I think that would be okay, I always turn mine out the next day after I bring them home. I have a 8x10 house and a 10x20 run.

Yea, I would let them in the run too. Mine get a bit aggressive when locked up for long periods of time.

I only lock them in the coop if they don't have a run. I would let them in it.
