Crushed Broody Eggs

My silkie went broody and I didn't catch it until it was too late so I decided to let her set. I thought the eggs still had a week, but yesterday morning I checked on her and two eggs had apparently started hatching and looks like they got trampled. I pulled the rest and gave her some store bought eggs to sit on until I can figure out what to do. The eggs are filthy but all but two showed life so I popped them in the incubator with my planned hatching eggs. Will their filthyness hurt anything?
 
It shouldn't as long as the bators clean and that protective seal on shells hasn't been removed by rinsing or scrubbing :) if chicks are already that far along I suspect they'll be fine.
