what happens if you have 1 rooster and it sires some chicks and then later when the chicks have turned into chickens it mates with them? will your chicks from those chickens be deformed to act weird?

Unless you are dealing with a heavily inbred line, there is little chance of problems from mating father to daughter in poultry.

Not generally. If you do it over successive generations the offspring will look more and more like the father if original mother was markedly different. I employ this concept with some of my birds. When chicks produced are not right, then i get rid of them and the rooster as he carries bad recessive genes.
 
Ok, thank you, I was wondering. I haven't gotten my chickens yet. I need to get a fence for my yard first and then get my coop and run. I can't wait to get them.
