Our silkies for some reason only use 1 box and it seems like that whenever i go out to check the eggs there is always a silkie laying so i am wondering if i can try to reach under and the other eggs before they rot or if i have to wait till there isn't one laying?

Well, other than the risk that she's gone broody and will savage your arm off if you reach under her, there's nothing wrong with collecting eggs from under a Silkie hen.
